Caparrós first coached a professional club – Recreativo de Huelva – in 1996 when the team played in La Segunda B. After the 1998/1999 season, Caparrós left the club and coached Villareal which was promoted to Primera very quickly.
In 2000, after Carlos Álvarez was fired from Sevilla, the club invited Caparrós. Over five years the coach helped many players reveal their talents, including Julio Baptista, Renato, Dani Alves and Adriano.
In 2005, after moving to Galicia, Caparrós began to coach Deportivo La Coruña and in 2007 he signed a contract with Atlétic Bilbao.
He was the head coach of RCD Mallorca from October 4, 2011 to February 2013.
In June 2013 Caparros was appointed the new Levante coach and guided the team to the top-10 of La Liga. In 2014 he was offered a job at Granada.
