Petersen started training at the youth teams of FC Einheit 90 Wernigerode, FC Wernigerode and FC Einheit Wernigerode, based in his native town. In 2005 he signed a youth contract with FC Carl Zeiss Jena. The same year the forward was periodically included in the Oberliga reserves. On 4 February 2007 Nils made his main team debut in a 0–1 loss in away match versus FC Köln. The forward replaced Mohammed El Berkanion the 89th minute. In the following season Petersen was included in Carl Zeiss main squad, but mostly came off the bench.
During the winter transfer period 2008/09, Petersen was purchased by Bundesliga side FC Energie Cottbus. But at the end of the season Energie fell out of the championship. However, the next season Nils became a firm main squad player.
In the 2010/11 Petersen managed to notch 25 goals in 33 matches becoming the 2nd Bundesliga top scorer. The footballer immediately drew the attention of various German giants, but Bayern Munich signed the striker for a fee of €3 million in summer 2011. Nils agreed on the terms with the club until 30 June 2014.
On 7 August 2011 Petersen made his Bayern debut in a home match versus Borussia Mönchengladbach during the opening round of the German championship. The match ended in a 0-1 loss for Bayern, and Nils entered the game as a substitute for Jerome Boateng in the 76th minute.
On 29 June 2012, Petersen was sent out on a one-year loan deal to SV Werder Bremen and one year later signed a permanent deal.
